DL-EDOF: Novel Multi-Focus Image Data Set and Deep Learning-Based Approach for More Accurate and Specimen-Free Extended Depth of Focus

Dogan, Hulya; Dogan, Ramazan Ozgur; Ay, Ilyas; Sezen, Sena F.

Depth of focus (DOF) is defined as the axial range in which the specimen stage moves without losing focus while the imaging apparatus remains stable. It may not be possible to capture an image that includes the entire specimen in focus due to the narrow DOF in microscopic systems. Extended depth of focus (EDOF) is used to overcome this limitation in microscopic systems. Although the researchers have developed so many EDOF microscope approaches, this research field still has some crucial shortcomings such as high computational costs, complexity and execution time, requiring additional equipment, low precise characterization of curves, and edges in images, varying performance depending on the specimen and microscope, using only gray levels of input images to acquire the pixel’s focus values. In order to minimize these shortcomings and comprehensively analyze the performance of EDOF approaches, a novel multi-focus image data set is generated, and a deep learning-based EDOF microscope approach is proposed in this study. When compared with the state-of-art EDOF approaches, our study provides various crucial contributions such as the first EDOF approach based on unsupervised deep learning, providing more accurate and specimen-free EDOF, generating a novel multi-focus image data, not requiring any pre- or post-processing technique and acquiring the pixel’s focus degrees using deep features. In order to evaluate the effectiveness of the suggested approach, 20 different EDOF approaches are applied to a multi-focus image data set containing 9 image collections (4 synthetic and 5 microscope image collections) in total. Performance analysis metrics with and without requiring a reference image are preferred to identify which EDOF microscope approach can extract more essential details from the multi-focus images for the synthetic and microscope image collections, which are Root Mean Square Error (RMSE), Peak Signal Noise Ratio (PSNR), Universal Quality Index (UQI), Correlation Coefficient (CC), Perception-based Image Quality Evaluator (PIQE), Blind/Referenceless Image Spatial Quality Evaluator (BRISQUE), Extension of Universal Quality Index for N Images (UQIN), and Naturalness Image Quality Evaluator (NIQE). Objective and subjective analysis of this study demonstrates that unsupervised deep learning model is more efficient to transmit crucial details from multi-focus images. Moreover, the suggested EDOF microscope approach with highest PSNR, UQI, CC, UQIN and lowest RMSE, PIQE, BRISQUE, NIQE produces higher performance than the state-of-art approaches.

Thermal resistance of Listeria monocytogenes, Escherichia coli O157:H7 and Salmonella in animal fat – Kinetic analysis and mathematical modeling

Ozturk, Samet; Huang, Lihan; Hwang, Cheng-An; Sheen, Shiowshuh

The objective of this study was to evaluate the effect of fat on thermal resistance of L. monocytogenes, E. coli O157:H7, and Salmonella spp. A 4-strain cocktail of each microorganism was inoculated to beef tallow and heated isothermally at temperatures between 55 and 80℃. All survival curves did not follow the 1st-order inactivation kinetics but conformed to a two-stage linear pattern. The first stage was markedly less heat-resistant than the second, as manifested by significantly lower D values. The z values of E. coli O157 H7 and Salmonella spp. were 11.8 °C and 12.3 °C in the first stage (z1) but increased to 23.7 °C and 20.8 °C in the second stage (z2), respectively. For L. monocytogenes, while the z values were similar for both stages (z1 = 19.6 °C and z2 = 18.5 °C), the second stage D values are 3.6–5.9 times of those in the first stage. One-step analysis was used to fit the nonlinear curves to the Weibull model, yielding < 1 exponents for the model (0.495, 0.362, and 0.282, respectively, for L. monocytogenes, E. coli O157:H7, and Salmonella spp.), suggesting gradually increased thermal resistance during heating. The experimental results showed that these microorganisms could resist heating for longer time and at higher temperatures in tallow than they do in regular meats containing lower levels of fat. The kinetic models can be used to develop thermal processes to properly inactivate pathogens contaminated in the fat portions of meat products or other high fat products.

From Garden to Pillow: Understanding the Relationship between Plant-Based Nutrition and Quality of Sleep

Arslan, Neslihan; Bozkır, Eda; Koçak, Tevfik; Akin, Meleksen; Yilmaz, Birsen

The effect of diet on sleep quality has been addressed in many studies; however, whether/how plant-based diets (PBDs) impact sleep-related parameters has not been explored in detail. This review aims to give an overview of the components of PBDs and the possible mechanisms through which PBDs may improve sleep quality. Studies have indicated that diets such as PBDs, which are typically high in fruits, vegetables, nuts, seeds, whole grains, and fiber, are associated with better sleep outcomes, including less fragmented sleep and improved sleep duration. Several mechanisms may explain how PBDs impact and/or improve sleep outcomes. Firstly, PBDs are characteristically rich in certain nutrients, such as magnesium and vitamin B6, which have been associated with improved sleep patterns. Secondly, PBDs are often lower in saturated fats and higher in fiber, which may contribute to better overall health, including sleep quality. Additionally, plant bioactive compounds like phytochemicals and antioxidants in fruits, vegetables, and herbs may have sleep-promoting effects. According to available data, PBD and Mediterranean diet elements promise to enhance sleep quality; however, it is crucial to note that diets should be customized based on each person’s needs.

Remote sensing and monitoring of water resources: A comparative study of different indices and thresholding methods

Günen, Mehmet Akif; Atasever, Umit Haluk

Water resources are essential for the ecological system and the development of civilization. Water is imperative factor for health preservation and sustaining various human activities, including industrial production, agriculture, and daily life. Remote sensing provides a cost-effective and practical means to detect and monitor water bodies, offers valuable insights into the impact of climatic events on water structures, especially in coastal lake regions. The research primarily utilizes Landsat-9 OLI-2 satellite images to evaluate the effectiveness of various water indices (WRI, NWI, MNDWI, NDWI) in combination with global automatic thresholding methods (K-Means, Zhenzhou's, Adaptive, Intermodes, Prewitt and Mendelsohn's Minimum, Maximum Entropy, Median, Concavity, Percentile, Intermeans, Kittler and Illingworth's Minimum Error, Tsai's Moments, Otsu's, Huang's fuzzy, Triangle, Mean, IsoData, Li's). The study was carried out on Lake Nazik, Lake Iznik, and Lake Beyşehir, which have unique geographical characteristics, and examined the adaptability and robustness of the selected indices and thresholding methods. MNDWI consistently stands out as a robust index for water extraction, delivering accurate results across different thresholding methods in regions all three lakes. As a result of quite extensive analysis, it is obtained that MNDWI and NDWI are reliable choices for water feature extraction in various lake environments, but the specific index should consider the thresholding method and unique lake characteristics. The Minimum thresholding method stands out as the most effective thresholding technique, demonstrating impressive results across different lakes. Specifically, it achieved an average Peak Signal-to-Noise Ratio (PSNR) of 78.97 and Structural Similarity Index (SSIM) of 99.37 for Lake Nazik, 74.08 PSNR and 98.34 SSIM for Lake Iznik, and 63.96 PSNR and 93.61 SSIM for Lake Beyşehir.

A general class of improved population variance estimators under non-sampling errors using calibrated weights in stratified sampling

Pandey, M.K.; Singh, G.N.; Zaman, Tolga; Mutairi, Aned Al; Mustafa, Manahil SidAhmed

This paper proposes a new calibration estimator for population variance within a stratified two-phase sampling design. It takes into account random non-response and measurement errors, specifically applying this method to estimate the variance in Gas turbine exhaust pressure data. The study integrates additional information from two highly positively correlated auxiliary variables to develop a general class of estimators tailored for the stratified two-phase sampling scheme. The properties of these estimators, in terms of their biases and mean square errors, have been thoroughly examined and extensively analyzed through numerical and simulation studies. Furthermore, the calibrated weights of the strata are derived. The proposed estimators outperform the natural estimator of population variance. Finally, suitable recommendations have been made for survey statisticians intending to apply these findings to real-life problems.

Characterization of cellulose produced by bacteria isolated from different vinegars

    Güzel, Melih

Traditional vinegars are naturally produced from sugar- or starch-containing raw materials, through alcoholic fermentation followed by acetic fermentation. Fermentation is a spontaneous and complex process involving interactions between various microorganisms. In this study, we produced vinegar using traditional methods from six fruits: rosehip, pear, fig, wild pear, apple, and plum. Bacteria that produce bacterial cellulose (BC) were isolated from these vinegars and identified. In addition, we investigated the properties of BC produced from these bacteria. The strains isolated from vinegars were identified as Gluconobacter oxydans strain MG2022, Acetobacter tropicalis strain MG2022, Acetobacter fabarum strain MG2022, Komagataeibacter saccharivorans strain MG2022, K. saccharivorans strain EG2022, and Acetobacter lovaniensis strain OD2022. In total, 0.83–2.04 g/L BC was produced and the bacterial strain isolated from pear vinegar yielded the most BC. BC produced by the bacterial strain isolated from wild pear vinegar had the highest thermal stability and crystallinity (87.44 %). Overall, this study shows that different fruits contain different BC-producing bacteria in their natural flora and vinegars obtained from fruits can be used in BC production. Also, different BC-producing bacteria can be isolated from different vinegars, and BC produced by these bacteria might have different properties.

Determination of fatty acid, cholesterol, alpha-tocopherol, and aroma components of traditionally and commercially produced Trabzon butters

    Gündoğdu, Engin; Beşer, Musa

This study investigated 29 butter samples from Trabzon, Turkey. Cholesterol contents ranged from 134.13 to 325 mg/100 g, α-tocopherol contents ranged from 1.62 to 3.37 mg/100 g, and β-carotene contents ranged from 4.46 to 15.60 μg/g. Fatty acid composition analysis showed variations, with palmitic acid ranging from 26.11 % to 44.25 %, oleic acid from 19.55 % to 29.80 %, and linoleic acid from 1.63 % to 3.04 %. A total of 44 aroma components were identified. Traditional butter samples exhibited differences in aroma components and fatty acid composition compared to commercial butter. Notably, traditional butter had higher concentrations of octanoic and n-decanoic acids than commercial butter. Moreover, some aroma components such as N-butanoic acid 2-ethylhexyl ester, decanoic acid, and pentadecane were found exclusively in traditional butters. Traditional butter showed higher α-tocopherol and β-carotene contents. These findings underscore the distinct chemical profiles of traditional and commercial butter samples, influenced by production methods and possibly geographical origin.

Bingöl, Nuray; İşcan Ayyildiz, Neşe; Aktepe Coşar, Dilan

Purpose: Health-seeking behaviors of individuals who have epilepsy might affect the treatment of the disease, recovery process, and self-care activities. The present study was conducted to determine the health-seeking behaviors of individuals who have epilepsy. Materials and methods: The present study was conducted in a descriptive and cross-sectional design with 190 epilepsy patients who applied to the Neurology Clinic in the north and east of Turkey between April 2023 and January 2024. The data of the study were collected by using the Introductory Data Form, Health-Seeking Behavior Scale (HSBS). The IBM SPSS 27 software, variance analysis, Tamhane T2, ANOVA Test, Tukey Test, and Multiple Regression Analysis were used to evaluate the study data. Results: The mean score of the online health-seeking behavior sub-dimension of the Health-Seeking Behavior Scale of the individuals who had epilepsy was found to be 13.32 ± 5.40, the mean score of the professional health-seeking behavior sub-dimension was 9.92 ± 2.75, and the mean score of the traditional health-seeking behavior sub-dimension was 8.46 ± 3.29. No significant differences were detected between individuals’ sex, seizure types, and health-seeking behaviors, and a significant difference was detected between marital status, educational status, place of residence, occupation, income level, seizure frequency, and medication use status and health-seeking behaviors (p < 0.05). According to the multiple linear regression analysis that was used to examine the effects of sociodemographic characteristics of individuals with epilepsy on health seeking behavior scale scores, it was found that sociodemographic characteristics such as educational status, place of residence, marital status, and age significantly affected online, professional, and traditional health seeking behavior scores. Conclusion: In conclusion, it was found in the present study that the online health-seeking behavior of the individuals who had epilepsy was higher than other health-seeking behaviors. The health-seeking behaviors of patients were affected by sociodemographic characteristics (e.g., marital status, educational status, place of residence, occupation, income level, seizure frequency, and medication use). It is of great importance to conduct larger future studies on individuals who have epilepsy and are seeking traditional treatment for epileptic seizures because the sources from which health information is obtained might affect the diagnosis, treatment, and recovery processes.

Monitoring Surface Deformations in a Fossil Landslide Zone and Identifying Potential Failure Mechanisms: A Case Study of Gümüşhane State Hospital

Alemdag, Selçuk; Yalvaç, Sefa; Bjelotomić Oršulić, Olga; Kara, Osman; Zeybek, Halil İbrahim; Bostanci, Hasan Tahsin; Markovinović, Danko

The escalating occurrence of landslides has drawn increasing attention from the scientific community, primarily driven by a combination of natural phenomena such as unpredictable seismic events, intensified precipitation, and rapid snowmelt attributable to climate fluctuations, compounded by inadequacies in engineering practices during site selection. Within the scope of this investigation, contemporary geodetic techniques using the GNSS were employed to monitor structural and surface deformations in and around a hospital edifice situated within an ancient fossil landslide region. Additionally, inclinometer measurements facilitated the determination of slip circle parameters. A subsequent analysis integrated these datasets to scrutinize both the hospital structure and its surrounding slopes. In addition to the finite element method, four different limit equilibrium methods (Bishop, GLE–Morgenstern–Price, Spencer, and Janbu) were used in the evaluation of stability. Since the safety number determined in all analyses was <1, it was determined that the slope containing the hospital building was unstable. The movement has occurred again due to the additional load created by the hospital building built on the currently stable slope, the effect of surface and groundwater, and the improperly designed road route. As a result of geodetic monitoring, it was determined that the sliding speed on the surface was in the N-E direction and was approximately 3 cm, and this situation almost coincided with inclinometer measurements.

Shape variation in cranium, mandible and teeth in selected mouse strains

Ağaç, Duygu Küçük; Oktay, Ece; Onuk, Burcu; Kabak, Murat; Gündemir, Ozan

There are different strains of laboratory mouse used in many different fields. These strains differ anatomically. In order to determine these anatomical differences, shape analysis was conducted according to species. CD-1, C57bl/6 and Balb-c strains were preferred to study these differences. Forty-eight adult mouse strains belonging to these strains were utilized. The bones were photographed and geometric morphometry was applied to these photographs. Principal Component Analysis was applied to determine shape variations. In Principal component 1 for cranium, CD-1 and C57bl/6 strain groups showed different shape variations, while Balb-c strain group showed similar shape variations to the other strain groups. Principal Component 1 for the mandible separated the CD-1 and C57bl/6 strain groups in terms of shape variation. Principal Component 2 explained most of the variation between the C57bl/6 and CD-1 lineage groups. In PC1 for molars, the CD-1 group showed a different shape variation from the other groups. Mahalanobis distances and Procrustes distances were measured using Canonical variance analysis to explain the differences between the lineage groups. These measurements were statistically significant. For cranium, in canonical variate 1, CD-1 group of mouse and Balb-c group of mouse were separated from each other. In canonical variate 2, C57bl/6 group of mouse were separated from the other groups. For mandible, Balb-c group of mouse in canonical variate 1 and CD-1 group of mouse in canonical variate 2 were separated from the other groups. For molars, CD-1 group of mouse in canonical variate 1 and Balb-c group of mouse in canonical variate 2 were separated from the other groups. It was thought that these anatomical differences could be caused by genotypic factors as well as dietary differences and many different habits that would affect the way their muscles work.

Investigation of Antibiofilm and Antibacterial Properties of Green Synthesized Silver Nanoparticles from Aqueous Extract of Rumex sp.

Akay, Seref; Yüksel, Gamze; Özad Düzgün, Azer

The decrease in the effectiveness of conventional drugs as a result of the growth of resistance to antibiotics has increased the need for innovative tools to control the infections. At this point, metallic nanoparticles, in particular silver nanoparticles, have appeared as a promising method. In the current study, the extract of Rumex sp. (Labada, dock) leaves was used as a reducing agent for the formation of silver nanoparticles. Unlike similar studies, in this study the synthesis conditions were optimized by changing the extract ratio and silver nitrate concentration. Morphological investigations of synthesized silver nanoparticles showed that spherical homogeneous particles at size under 100 nm had been produced. SEM/EDS and FTIR analyses showed that plant components are involved in the synthesis of nanoparticles. It was also determined that higher extract ratio reduced nanoparticle size. The antimicrobial effects of the synthesized nanoparticles against Gram-positive and Gram-negative bacteria were tested, and it was determined that all nanoparticles exhibited activity against both groups. Rumex sp. silver nanoparticles (NPs) were revealed to exhibit antibiofilm activity against three different isolates with moderate and strong biofilm-forming ability. The NPs reduced the biofilm-forming capacity of Acinetobacter baumannii and Klebsiella pneumonaie by 2.66-fold and 3.25-fold, whereas they decreased the Escherichia coli biofilm-forming capacity by 1.25-fold. The investigation of microbial biofilm could play an important role in developing new strategies for treatment options. Our results suggest that Rumex sp. silver NPs may have a high potential for use in the treatment of pathogenic strains.

Determination of the Cytotoxicity and Antibiofilm Potential Effect of Equisetum arvense Silver Nanoparticles

Akar, Zeynep; Akay, Seref; Ejder, Nebahat; Özad Düzgün, Azer

This study aimed to synthesize and characterize silver nanoparticles (AgNPs) by green synthesis from Equisetum arvense (Ea) extracts and to investigate their cytotoxicity, antibiofilm activity, and α-glucosidase enzyme inhibition. Diverse characterization techniques were applied to verify the production of nanoparticles. SEM examination confirmed that the size of nanoparticles is in the range of 40–60 nm. Also, interactions between silver and natural compounds of plant extract were confirmed through FT-IR and EDX analyses. It was determined that Equisetum arvense silver nanoparticles had antibiofilm activity against three different clinical strains with high biofilm-forming ability. AgNPs reduced the biofilm-forming capacity of clinical A. baumannii isolate with strong biofilm-forming capacity by approximately twofold, while the capacity of clinical K.pneumonaie and E.coli isolates decreased by 1.5 and 1.2 fold, respectively. The α-glucosidase enzyme inhibition potential of the AgNPs, which is determined as 93.50%, was higher than the plant extract with, and the α- 30.37%. MTT was performed to assess whether incubation of nanoparticles with A549 and ARPE-19 cell lines affected their viability, and a dramatic reduction in cell growth inhibition of both A549 and ARPE-19 cells was observed. It has been shown that A549 cells treated with 200 and 150 µg/mL nanoparticles had less cell proliferation compared to control cells at 24-h and 48-h incubation time. According to these results, Ea-derived AgNPs appear to have potential anticancer activity against A549 cancer cells. Investigating the effects of green synthesis nanoparticles on microbial biofilm and various tumors may be important for developing new therapies. The outcomes of this study have showed that Ea-AgNPsmay have a high potential both in the treatment of pathogenic strains that form biofilms, as well as in anticancer therapy use.

The effect of maternal functional and postpartum depression status on breastfeeding self-efficacy of the mothers: A cross-sectional study

    Palancı AY, Özge; Aktaş, Songül

In this study, the researchers investigated the effect of maternal functioning and postpartum depression status on breastfeeding self-efficacy of mothers. The study was conducted with 254 mothers with babies aged 2-6 months old. The total mean scores of the mothers were found to be 57.201 ± 7.612 on the breastfeeding self-efficacy scale, 8.516 ± 5.304 on the postpartum depression scale, and 74.055 ± 11.738 on the maternal functioning scale. 21.3% of mothers had a risk of postpartum depression. A negative relationship was found between breastfeeding self-efficacy and postpartum depression scores (p < 0.001), and a positive relationship was seen between breastfeeding self-efficacy and maternal functioning scores (p < 0.001). Maternal functioning and postpartum depression status were found to have a cumulative effect of 31.5% on maternal breastfeeding self-efficacy (F = 59.086 R2=0.315).

The effectiveness of nurses’ psychosocial interventions for sensory deprivation in intensive care patients: a systematic review and meta-analysis

    Uzun, Sevda

Objective: This systematic review and meta-analysis aimed to assess the effectiveness of nurses’ psychosocial interventions for addressing sensory deprivation in intensive care units (ICUs). Materials and methods: A comprehensive search of PubMed, Web of Science, EBSCOhost, Google Scholar, CİNAHL, Embase, Cochrane Library, and YÖK Thesis Center databases was conducted from August 2023 to May 2024, without any temporal restrictions. In addition, a physical search was made in the university library for grey literature. Results: The study revealed that nurses’ psychosocial interventions significantly improved patients’ level of consciousness (SMD = 1.042, %95 CI = 0.716 to 1.369; Z = 6.25; p <.05) and sleep quality in ICUs (SMD=1.21, 95% CI= 0.232 to 1.810; Z = 2.49; p <.05). The effectiveness of psychosocial interventions varied based on the type of intervention, patient age, ICU type, patient group, and intervention duration. Notably, auditory stimuli and aromatherapy demonstrated particularly high effect sizes, significantly enhancing patients’ levels of consciousness and sleep quality. Conclusion: In conclusion, psychosocial interventions aimed at reducing sensory deprivation in intensive care units exert beneficial effects on individuals, notably enhancing their level of consciousness and improving sleep quality.

Background and Objectives: Fibromyalgia syndrome (FM) is a chronic pain disorder that is ranked as one of the four most common rheumatological diseases in the world. This study aims to investigate the effects of an eight-week mat Pilates and electro-muscle stimulation (EMS) with combined mat Pilates exercises on pain, depression, anxiety, and strength in sedentary women. Methods: This study is a single-blind randomized controlled trial. A total of 30 sedentary female patients (Pilates (n = 15), EMS (n = 15)) diagnosed with FM were included in the study. The patients were subjected to Beck Depression (BDIs) and Anxiety Inventories (BAIs); a Fibromyalgia Impact Questionnaire (FIQ); five different Single-Leg Hop Tests (SLHTs); modified push-up (MPU), Handgrip Strength (HGS), Deep Squat (DSQ), V-Sit Flexor, bent-arm hang (BA), sit-up and Biering-Sørensen tests; and anthropometric tests before and after the 8-week exercise program. Results: The eight weeks of mat Pilates exercises combined with mat Pilates and EMS revealed significant results (p < 0.05) in anthropometric data (abdomen, lower abdomen, hips) (p < 0.05) except for the results of chest circumference measurements (p > 0.05). In addition, there were statistically significant positive results in BDIs, BAIs, FIQs, lower extremity (all SLHTs and DSQ), upper extremity (MPU, HGS, BA), and core (V-SIT, sit-up, Biering-Sørensen test) strength test findings (p < 0.05). Conclusions: Combining the mat Pilates exercises with EMS is an effective and reliable method to improve the pain, anxiety, depression, and strength of female patients diagnosed with FM.
